Not really? Generally, you're going to have fire levels of 2 for a minifig, meaning they're taking 2d4 damage per turn, which rolls (on average) higher than 1d6. Even then, fire isn't "all powerful". Another reason for d4s (even if it's more coincidence than anything) is that back when the greeks first hypothesized about atoms making up elements, the atom for the element fire was believed to be a three-sided pyramid, the exact shape of a d4. and of course from a gameplay perspective, d6 doesn't crit as often as a d4 will.
Ahp, i'm not entirely sure what you mean by "contact poison". Just fudge the rules as needed though. If you decide that someone is sufficiently poisoned, then they are.
